Quantitative Cell Phenomics & Motion Analysis

Frameworks for extracting, standardising, and comparing morphodynamic phenotypes from time-lapse microscopy.

SAM-SPOT logo
SAM-SPOT
Standardised phenotyping of dynamic cells and organoids using Shape, Appearance & Motion features

A three-stage pipeline (video segmentation, SAM phenome computation, and unsupervised phenotype clustering) for characterising dynamic cells and organoids in time-lapse imaging. Supports automated segmentation with pretrained neural networks and enables interpretable cross-experiment phenotype comparison. Two companion papers cover 2D fixed/live-cell imaging and 3D organoid applications.

MOSES
Motion sensing superpixels for quantifying collective cellular motion phenotypes

A superpixel-based optical-flow framework for quantifying and discovering collective motion phenotypes in time-lapse microscopy without requiring single-cell tracking. Constructs motion meshes and extracts boundary and flow statistics from live-cell image sequences. Validated on epithelial monolayer and cancer cell migration datasets.

u-Unwrap
2D cell shape normalisation to canonical coordinate systems for spatiotemporal signal analysis

Maps complex and diverse 2D cell shapes to canonical disk and rectangular coordinate systems using conformal, equiareal, and equidistant parameterisation. Enables consistent spatiotemporal registration and population-level comparison of highly dynamic cell boundaries, facilitating machine-learning-ready representations of membrane-associated molecular signals.

3D Cell Imaging & Segmentation

Tools for robust 3D cell segmentation and surface-based morphological analysis from volumetric microscopy data.

u-Segment3D logo
u-segment3D
Universal consensus 3D cell segmentation from 2D per-slice predictions, with no 3D retraining required

Generates robust consensus 3D instance segmentations by intelligently merging 2D slice-by-slice predictions from orthogonal xy, xz, and yz views. Compatible with any 2D segmentation engine (e.g. Cellpose) and supports multiple distance transforms for flexible postprocessing. Published in Nature Methods 2025.

u-Protrude3D logo
u-protrude3D
3D cell surface protrusion detection, benchmarking, and volumisation for fluorescence microscopy meshes

Takes a triangulated cell surface mesh and automatically detects and labels individual protrusions (blebs, filopodia, microvilli, lamellipodia) by inferring an optimal basal reference surface via conformalized mean curvature flow. Supports benchmarking against ground-truth labels and volumises surface labels into 3D voxel volumes, decomposing the cell into protrusion and basal volumes.

u-Unwrap3D
3D cell surface parameterisation for quantitative morphology and membrane-signal analysis

Transforms 3D cell surface meshes into multiple canonical representations (topographic maps, spherical parameterisations, and unfolded 2D images) using conformalized mean curvature flow and harmonic distance transforms. Enables quantitative analysis of membrane-associated molecular signals co-localised with dynamic 3D cell morphology.

Information Flow Analysis

Formal causal-measure frameworks for tracing directed information flow between pixels, signals, and time series.

u-InfoTrace logo
u-infotrace
Multiscale pixel spatiotemporal information flow analysis in 2D time-lapse video

Computes multiscale pixel-to-pixel spatiotemporal information flows in 2D videos using formal causal measures, complementing optical flow with information-theoretic signal propagation analysis. Applicable across diverse biological phenomena including embryonic development and collective cell migration, as well as physical dynamical systems.

v-InfoTrace
Multiscale pixel-to-pixel causal information flow across 2D/3D, multichannel video and volumes

Successor to u-infotrace, extending it with multichannel support (within- and cross-channel, confound-aware causal flow across an arbitrary number of channels) and a 3D+time generalisation of the full pipeline, from 2D+time videos to 3D+time (Z,Y,X+time) volumes. Provides five interchangeable causal measures (DDC, LK flow, correlation, PCCA, GC).

v-TimeLKFlow
Time-varying, multivariate causal information flow between time series via Kalman-filter estimation

Implements time-varying Liang–Kleeman information flow, tracking directed causal-flow strength between multivariate time series as a continuous, time-indexed estimate rather than a single static verdict — revealing when a causal coupling switches on, strengthens, weakens, or disappears. Every signal is modelled jointly, so estimated flows are automatically conditional on all other observed variables.
